When I go to sky stairway, nothing happens at the end. It just says that I've completed the dungeon and sends me back. Please help me!

Thats weird maybe it's a glitch becouse your saposeto beat rayqaza and get the sky thingy then he sould join the team.try starting the game over.
Did you maybe cheat to get that dungeon or maybe you already got Rayquaza/turned him down as a partner. Did you get the dungeon before graduating or something else like that? Either way, if nothing else works, try restarting the game like pokehollow said.
I thought Articuno, Kyogre, Groudon and Rayquaza, Heatran and Giratina were only obtaind through Nintendo's Wondermail Events?!? I coul be wrong.
This happened to me too with Mystery Jungle. You have to have completed all the jobs you currently have in Sky Stairway. Hope this helps :A)oO
