I used the AR code to unlock all dungeons and I did the Darkrai mission at the Dark Crator before it was unlocked in the game. Now that it's unlocked whenever I get to the last floor Darkrai doesn't show. So now I can't defeat him and unlock Marine Resort which is essential to catch some of the legends. Is there a way to reunlock the Dark Crator so that I can do it right?

Yes go to one of the places that is lochet befor it and you should be able to.if not you will haft to restart the game an a new game.
You have to start over the game , I have a cheat book so if you want to be a certain Pokemon tell me the questions and the Pokemon you want and ill give it to ya.
