There is no certain order that you have to recruit them in.

You will meet Zapdos then Moltres then Articuno. But if you want to recruit them, you will have to beat Rayquaza for the credit roll. Then you can recruit any of them in any order.

I just recruited zapdos and then tried to recruit articuno but I couldnt recruit him why was that? this is the reason i asked if there is any order to get the legendary birds after u beat rayqauza
