After beat Rayquaza for the first time, you will be able to evolve. You must go alone into Luminous Cave (located at Wishcash Pond), this will be explained by your partner.

You can evolve after beating Rayquaza. Go to Whiscash Pond. There will be a small cave. Go inside and say you want to evolve and voila!

After beating the main story. Go to Whiscash pond and there should be a hole in the centre. Go in there but make sure that you are unaccopanied. In the cave, there should be a giant glowing rock and say you want to evolve. Gie an item if you need to.
