I had a Charmander, Mukip, and an Onix that I recruited in Magma Cavern. I had made sure my level was high enough to beat Rayquaza before going in, and I found the stairs as quickly as possible, avoiding as many battles as I could.

Good luck to you against Rayquaza.

Bring a mudkip and a charmander (both either leader or partner). Mabey befriend a rock pokemon(I used a troupis I befriended in sky tower) and DONT leave the duengon when you reach the middle. One more thing, use ice beam and flamethower to beat them (Keep troupis safe if you befriend one. Get the rock Pokemon to use rock moves.
