Hey after you beat rayquaza (which I haven't yet) do you end up controlling and moving around with a human figure or you still have your chosen Pokemon from the start when getting the new areas you can access?. (Or should I find out myself??)

You still have your Pokémon. You can access all the areas you've unlocked, blah blah blah. Now you can also evolve your Pokémon and go into dungeons alone.

When you beat Rayquaza you remain as a Pokemon but you can evolve and choose one of your friends as your team leader.

You only stay in a Pokemon form.When you are heading towards Earth you say that you want to be a pokemon.

You have to choose....but i'm sure you will chose to stay back anyway...
