In some dungeons why do you have to return to level 1?

Because that's the way they designed the game!!! I'm guessing they felt it wasn't enough of a challenge to do it any other way...there are legendaries in those dungeons, it's supposed to be harder to get to them, and that's how they made it harder.

Wish Cave: Home of Jirachi, the Wishmaker!
Joyous Tower: Home of Prized Chansey who is on floors 50,60,77
Purity Forest: Home of Celibi,the Forest Gaurdian!
these ALL reduce you to lv. 1,and have 99 floors!
