A good Ice Attack for Treecko might help, Special Bands, but mainly persistance. I thought he was a cinch-I had Mudkip & Pikachu-Mudkip with Water Gun/Ice Beam, and Pikachu with Thunderbolt/Thunder making sure to fix your partner's IQ to be EXCLUSIVE MOVE USER, and just keep slamming away at him!
Don't forget a Max Elixir for PP so you still have moves when you get to Rayquazza! Go for it! (Just save first-LOL)

Oh my. Well, have you considered recruiting a strong Pokemon (like a Farfetch'd or something) that you've trained hard throughout the game?
I easily beat Rayquaza doing that, although the 25 main floors of mainly Ghost-types were a heck of a time to deal with. There are mainly Dragon-type 9 floors at the Summit, Rayquaza being at the 9th floor. I beat Rayquaza with all of my Pokemon around level 24-27 so it isn't that hard.

Paralyse (using 'Disable' or 'Thunder Wave') Rayquaza and I'd suggest using the moves 'Attract' and/or 'Smokescreen' several times to keep him immobile. Keep Rayquaza still while the other Pokemon you have defeat him. He won't sleep for long, but he tends to sit still if paralysed or infatuated.

Bring a lot of healing items, (Oran berries, Max Elixirs, Reviver Seeds, etc.) and a few Orbs (Petrify Orb, etc.) Food items are of little concern because Sky Tower has a plentiful stock of Gummies, but bring at least one Apple/Big Apple to be safe.
Be sure to be wearing some sort of Power Band or status-increasing item! Having all of your team members wearing power-up items works wonders.

Well, I hope that helped a bit. ^^
