Did you level up your magnemite??if so, use him with his electric attacks, he SHALL dominate!!! Rayquaza is level 25.
Maybe it should be at least lv. 42 just to be safe. Plus, I'm sure your Pokemon are great!!! My buddie treeko and I (machop) are doing great to!!! My Pokemon are both lv.56!!!
The only hard bit about sky tower is the bit where you go through the tower to get to Rayquaza. About the level, I had the same team as you so get them to around level 35 each. When you are versing Rayquaza, have plenty of Oran berries and Reviver seeds. Watch out for Hyper Beam and Dragon Rage.
