Many people ask about evolution, so I figure I should just post the EXACT answer here and now for everyone's convenience:
After defeating Rayquaza and the credits sequence, you will be back at your base. Go into town then up to Whiscash Pond, speak with Granbull and Alakazam. Then attempt to leave on a mission and your partener will stop you. You then get the option of which Pokemon you can make the leader, and even leave your partner behind if you want. Your team must consist of only one team member when you enter the cave in the center of Whiscash Pond. Once you are in the cave you must fulfill certain conditions for each individual pokemon's evolution, such as level up, item, IQ, etcetera. I'll leave the fun part of how exactly up to all you fellow-gamefreaks.
I have a question of my own as well. I have evolved my starter and partner Pokemon into their final stages [Feraligatr and Sceptile] and defeated Groudon, Kyogre, and Rayquaza, I've also managed to recruit Articuno, Zapdos, and Moltres as well as reaching the Diamond rank, but it seems I cannot move on in the game OR recruit Groudon OR Kyogre. I don't know where I messed up, but it seems like my game just stopped right there. I also cannot recruit any Pokemon in Tiny Woods, even though I've gotten all of the proper friend areas for the Pokemon in Tiny Woods....Did I somehow manage to screw up my game entirely? If so, how?

Its very hard to recruit them, and yes it is hard to recuit Pokemon in TIny Woods... I don't know why though.... Hope I helpd, and your game isnt messed up, mines the exact same.

Go to stormy sea with dive and beat it. Now tell me howd you recruit zapados articuno and moltres?
When attempting to defeat and recruit the legendary birds, it appeared rank was irrelevant, all that was needed was to reach them without any extra team members [alone as a 1 size pokemon], although the Gold Rank might've had something to do with it. I had obtained all 3 before I had beaten Groudon [you obtain their friend area after you beat any one of them].
I have beaten Stormy Sea and Kyogre 5 times, but I think I may have figured out what was going wrong. My mailbox was full, I never checked until recently, so I couldn't obtain the message about Buried Ruins. While doing extra missions and wonder mails I obtained enough Poke' to purchase all purchasable friend areas as well unlocking more dungeons and whatnot. I believe I have managed to properly continue the storyline now. Thank you all for trying to help me.
It's IMPOSSIBLE to befriend Pokemon in Tiny Woods. serebii.net says that on it's Tiny Woods part, and they've looked into the programming!
It is impossiblde to recruit in Tiny Woods. I tried countless times, and all of them were useless.
