When you recruit a Pokemon to join you ai a friend area talk to it again and you will be able to choose "Make Leader" click on this and the team leader will switch.

First you have to get halfway through the game(beat rayquaza)and luminous cave(where you evolove)will open and all that thenit should be as simple as going to a pokemons friend area talk to them and select become leader or while in a dungeon you have to to team and select the poke mon listed on the side then press become leader.
