I have deafeated rayquazza and returned to mt Thunder but I get to floor 10 then it says I have completed the dungeon and it will not let me go to the peaks!
What is going on?
Please help me somebody.

I also ran into this problem and have found that the easiest way to solve it is to take a POKeMON LV40 or over such as your character or your teammate through the dungeon alone while not on a mission.
Hope this solves your problem!
Also, if you are doing a rescue mission at the same time you go to recruit the legendary, for some reason you will "clear the dungeon" right before you go to the 'mt thunder mid'. This happened to me in Magma Cavern. I don't know why it happens, but I assume it has to do with saving the game.
