Besides using the MasterBall on Mewtwo, I would recommend using it on Lugia. Lugia, like Mewtwo, will be at Level 70.
If you've already caught Lugia, I would suggest using it on Kyogre or Rayquaza.

I would save it. Should you ever stumble across a shiny Pokemon, you will not want to risk defeating it. You may never use the Master Ball should you wait for a shiny, but I think it is better to be safe. Besides, the Master Ball takes all of the fun out of a legendary battle.

I personally always keep my Master Ball for shiny Pokemon too, but Lugia, Kyogre and Rayquaza are all pretty hard to catch, like Warrior said.
