Go to the Menu and click on Pokemon. If you click on the Pokemon that you taught HM Fly to, you can have the option to use Fly. However, you need Six Johto Gym Badges in order to use HM Fly outside of battle.

I was mistaken. You actually only need Five Johto Gym Badges to use Fly outside of battle.

You don't get HM02 (Fly) until you beat Chuck, whose badge is needed to use Fly.For more questions for Pokemon Heart Gold check out the question page where you can search or ask your own question.
