I believe you are talking about the Jade Orb. If you show Professor Oak a Groudon and Kyogre that were caught in the Embedded Tower, he will give you the Jade Orb. Once you have the Jade Orb, Rayquaza can be found in the Embedded Tower.

You get the jade orb by trading to get groudon from soul silver.After you get someone to trade you the groudon(Can only get jade orb by getting it, will not work if Groudon is not from soul silver.) Go to Mr. Pokemon with the Groudon AND Kyogre, you can get Kyore at embedded tower, and he will give you the jade orb....I think. If that does not work then you go to prof. Oak whith kyogre and groudon and talk to him. He will give you the jade orb, then go back to embedded tower and an AWESOME SURPRISE AWAITS YOU- Rayquaza. But before all of that, I think you need to show them (I dunno which one even though I beat the game 100%, but I started over) Kyogre. I hope this helps. Another really kool thing you can catch celebi by getting Lugia and hoho ( on the same game, no trading it will not work) talk to bugzy and he will say to you I need help. Say yes, and he will take you to the shrine. The screen will go black and you will hear celibi. Talk to the shrine. Also whenever catching any rare Pokemon SAVE BEFORE BATTILING!!! Makes life easier. If you kill celibi walk around in viridian forest in tall grass and it might pop up......
