You can't. You have to get the opposite of what you got from the opposite game in order to get Rayquaza. I.e you get blue orb and get Kyogre, but you need Groudon from a Soul Silver game to get the green orb.

You get the blue orb from Mr. Pokemon after you beat Red and pick a Kanto starter from Prof. Oak.
You get the green orb from Prof. Oak after showing him a Kyogre caught in the Embedded Tower and a Groudon caught in the Embedded Tower. Both must be in your party and you must trade for Groudon.
The red orb is completely unobtainable in HG. Don't bother trying.
