You're not ready to battle her yet. You have to complete some more of the quest before she will come back to her gym... Talk to people, and see what it is you must do next.

You first need the badges of Oreburgh, Veilstone, Eterna, and Pastoria before you are able to enter farther in her gym. If yournot aroud lvl 37-40 I reccomend you fight the people in wrong rooms to level up some.
