Use it on any but don't use on dialga or palkia- I caught dialga with a timer ball my best advice would be use it on mespirit I did

Out of all the Pokemon, I think you should use it on either Mesprit or Cresselia, because they run away in battle, just Latias and Latios in Ru/Sa/Em. But between those two, Cresselia is harder to catch because of her high HP, Defense, and Special Defense. So, use the Master Ball on Cresselia.

Cresselia. All the other legendaries that you can obtain legitimately in the game are very easy compared to Cresselia. Plus, like Mespirit, Cresselia flees.

Cressilia. You can catch every Pokemon with ultra balls (except for mesprit)

Hey there If I was you I would ue it most likely on cresselia, otherwise I would use it on giratina but only if you want it real bad and is being impossible to catch. But above both of those I would save it for a rainy day incase you coe across something incredible that is shiny. Nothing worse then coming across a level 5 shiny heracross or something and having nothing to catch it with.
