By attending Nintendo Events with Mystery Gift, which are currently only in Japan. Your best bet is by cheating. The 3 items you need to get by attending a Nintendo Event or by cheating are the Member's Pass, Oak's Letter, and Azure Flute. To even be able to obtain these, you need the National Dex first.
To get Darkrai, you need the Member's Pass. With this, go to the hotel in Canalave City. Sleep a night, and pick up the item you see. Take this to Sailor Eldrich in-town and he'll take you to Newmoon Island. Here, you'll battle a level 40 Darkrai.
To get Shaymin, you need the Oak's Letter. Do as it says, and meet Oak on Route 224. A path will extend beyond the white rock that will lead to Flower Paradise, where you'll battle a level 30 Shaymin.
To get Arceus, you need the Azure Flute. With this, go to Spear Pillar on the top of Mt. Coronet, and go to the exact spot where you originally fought Dialga and use the Azure Flute. Stairs will appear in front of you, and at the top [in the Hall of Origin or something like that] will be a level 80 Arceus. It is level 80, that was not a typo; be prepared.
