Either use action replay or unlock mistery events and talk to the green guy in the poke mart

To get the azure flute you have to get it through the mystery gift

A legitimate Azure Flute can be obtained from a Nintendo Event. For now, the only way to get one in the United States is by cheating.

Well, that would be a nintendo event, I'm sorry to say...
