After taking care of Galactic and Dialga on Mt. Coronet (might be earlier but I'm not sure) head to Valor Lakefront and follow the route across. When you first arrive at the gym, one of the members of the E4 will be standing in front of the door. He says that the gym leader is at the lighthouse. When you get to the lighthouse, the will be a guy with yellow hair looking at the window. Talk to him and he will tell you he is the gym leader and will agree to go back

Beat Team Galactic and battle Dialga on the top of Mt. Coronet. Then, just go to Sunnyshore City.

First, make sure you went to Spear Pillar and took care of Team Galactic and Dialga. Then, go to Valor Lakefront, and go west. That guy should be gone.
Upon arrival to the gym, Flint, a member of the Elite Four, is blocking the way, he tells you that the Leader is at the Lighthouse, so take a visit there. Then, Flint should be gone, and you can enter the gym.
