As you continue on your journey you will come to the three lakes. At the right time during your quest you will be able to capture them in the cave at the middle of the lake. But Mesperit is a wandering Pokemon so it shows up randomly around Sinnoh.

You are able to catch the Being of the lakes whenever you finish through the event at Spear Pillar. Uxie will be in the cave at Lake Acuity, Azelf will be in the cave at Lake Valor. When you find Mesprit at Lake Verity, they will fly off. Mesprit will expect you to chase them. Make sure you do not fly to where you find them. My suggestion: go to one city/route, keep exiting and entering the place you are at a bunch of times until they are really close to the area you are at. Then, go after them. If you are not planning on using a Masterball and when you engage them in battle, inflict them with a status problem (most effective is sleep). When you use your first attack, they will run. Repeat my suggestion and go after them again. When they return, you will notice that they will still have the sleep condition. Now, attempt to catch it. This may take a while, but it's the most effective way to catch them.
