Breeding is pretty much the Pokemon version of human reproduction. To put it simply, it's when the two Pokemon that you put in the daycare have relations with each other and they have an egg. Obviously in order to have a Pokemon egg, you must put both a Male and a Female Pokemon in the daycare, and they must show interest in each other. If the two Pokemon care compatible with one another, then in time they will have an egg that will most likely hatch into whatever Pokemon is female. In the case that you don't know, you can find the Pokemon daycare in Solaceon Town, and the old man outside the daycare will give you your egg. Stick some of your Plusle and Minum in the daycare, and you will have an egg.

Also another good tip is to get yourself a ditto. Ditto will breed with anything you put into daycare with it. Very handy for trading and getting more multiple Pokemon XD
