Zekrom does not come out of the Light Stone; Reshiram does. After you defeat the Elite Four, you will explore N's Castle. N awaits you at the end of the Castle. Once you reach N, Reshiram will come out of the Light Stone. You will then have to battle Reshiram, N, and Ghetsis in that order.
You cannot obtain Zekrom in Pokemon Black. However, you can still obtain one by Trade or by an Action Replay Code.
