The ones from preiousgenerations need to be transfered, the new ones are
Cobalion: Surf near the enterance to chargestone cave, enter tha cave across from there, go around and catch or defeat Cobalion, this unlocks the other two
Virizion: In the Pinwheel forest near the exit it Castelia city, go where the man used to be standing and head for the cave. Catch or defeat Virizion.;
Trakion: In a room in the top of Victory Road, find it by using strength.

You can use the relocator or you can just transfer them from a 4th generation game. 2 ds needed though

Or use action replay and get entei raikou and suicuine in shiny for the johto ones
