The ship comes into play later. Some of the items in it are neccessary for certain endings. But to get further it is relatively simple. I don't know exactly how far you are, so the following may contain a bit of spoilage, but not too much so.

Bring James into the rainforest. At the Northern most part of the West section, is a rock. When you get close to it James will punch it and free the path. When you go up the path, you will enter a swampy place. Work you're way through there. Make sure to bring a weapon, for you will have to fight an alligator. Go out the northern most exit. You wil see a deer. It will run, and you will say something about catching large animals. Go down to the riverbank, and you will then be able to build a raft there.I can't remember clearly, but I believe you need 4-6 logs and 4-6 rope.

Once you have built the raft get on it. Make sure you have two people to paddle, or else it will not work. Go east, up the river. At the last bank, right before the waterfall, get off. Go up, and work your way behind the waterfall, where there is a cave. It is a small cave, but it has a source of water. But you will have to get rid of the bats. To do this you do a mini-game in which you touch the touch screen to throw rocks at them and get rid of them all within the time limit.

After the bats, leave the cave through the northern most exit. You'll see a lake(though it looks more like a pond to me). Travel east, and north of the eastern part of the lake is a cave entrance. But before you can get there, you have to fight the andaconda. After defeating the snake, go in the cave. You'll come to a small room, that is man made. Go through it. Then you will be in a hallway. Work your way north, and then west, following the hallway. Don't take any turns. Soon you will come to a door that is open on the north wall. Go in. Located in there is a new home base.

I won't go any farther, in fear of giving too much of the storyline away. This should be enough to get you past the part you are stuck at. Hope it helps!
