I'm at the end of the game and I'm going to steal the boat to leave the island. How do I get Skye to the secret hideout? I can't get her into the puzzle rooms because there's nothing for her to step down on in the main entrance. PLEASE HELP!

Never mind what I said earlier you escape by completing all of the puzzles and bringing her through the secret entrance which is basically the left door when you complete all the puzzles. I know this works because I've done it before.
Well I have no idea what your talking about stealing a boat but I think I know how to get sky into the puzzle room. I think you need to first complete the puzzles and then take her around the back through the prairie. This is just a guess but I am about 70% sure it will work. Hope I helped.
