If they are in the area, they appear when you get too close to them. If you mean the small toadstools that hop around on the ground, you just need to use Reducto on them (either swipe directly from you to them or tap B). If you mean the giant mushrooms, if you walk too close to them, they start to expand and pulse. Run away until you hear them explode, then go back for coins, etc. If there are mushrooms on the ground that don't attack you, they don't matter.
