Okay, there are a few things you need to do before you can get to Woodfall Temple.
At Deku Palace (in Deku form) visit the monkey being held captive in the throne room. Then enter the Inner Palace Garden (right side), sneak past the guards, and drop into the hole in the ground and get a Magic Bean. Also fill up a bottle with Spring Water.
Go outside of the Palace, and hop over the lilypads to the right of the Palace. Plant the Magic Bean and water it with Spring Water. Use the beanstalk to access the Outer Palace Garden. You will need to use your bubble attack to shoot the Mad Scrubs, and use the Deku Flowers to cross the platforms.
Once you get through the Outer Palace Garden, learn the song from the monkey. Then, head outside the Palace, and take the lilypads to the shortcut to Woodfall Temple. Use the Deku Flowers to reach the owl statue near the waterfall. Activate it with your sword, so that if you fall, you can warp here quickly.
In the Woodfall Temple area, make your way counter-clockwise up the planks, defeating the beetles and the Mad Scrubs. Use the Deku Flowers, until you get to another owl statue. In Deku Form, stand on the Deku platform and play the song you learned from the monkey. Then use the Deku Flower in front to reach the temple.

Use the Sonata Of Awakening as a Deku Scrub on the place with a picture of one.
