You have to put on the Deku Mask and dive into the flowers and jump out when the turtle spins over top of you. Quickly drop down from the flower and take off the mask really fast. Shoot the frog with an arrow while he is on the wall. Repeat and he will die.

Use the deku mask and burrow in a flower. When the turtle goes over you, jump out. If you hit him, the Gekko will fall off and go around the ceiling for a while. Hit him with your bow. Then he will get back on the turtle so get back in the flower and repeat this until he dies.
Ps. When you jump out of the flower and hit the turtle, more arrows appear, get them if you're running low.

Use Bombs to knock him off his ride, then shoot him with arrows. If you run out of Bombs, you can be Deku Link and use the flowers as a substitute.
