You can fill the lake with water again after you defeat the boss in the Water Temple.
You need the Hookshot from the Graveyard in Kakariko Village, after beating the ghost in a race, inside his grave. You also need the Iron Boots, which is inside the Ice Cavern, where Lord Jabu-Jabu used to be.

If you're talking about changing the water level inside the temple, you just need to play Zelda's Lullaby at the Triforce blue plaques on the wall. There are 3 of them, all connected to the central room.
The first, where you meet Princess Ruto, is underwater. It drains all the water out of the temple. The second is inside the central pillar room in the central room. It raises the water level mid-way. The last one is just before you return to the central room, and raises to water level to it's highest point.
