Set the item using C, like you would for any other item you have. Then when you want to use it click C and point at your desired target and then click C again to fire the item. Your hook shot can be used to pull you to many places, like the red roofs in Kakariko Village or wooden boxes.

The hookshot will only work (on 3DS) if a red target with brackets around it appears at the end of the redhookshottargeting beam. You will need to move around until you find an object where this appears.

Hello the hookshot will grab only on wood or vines when there is a red dot with a red lining on the outside that's when it'll work your welcome.
