Weevil answered:

I think the flashing arrow that appears on the Map Screen is to tell you where to go for the Biggoron Sword side-quest (starts with the Cucco Lady in Kakariko Village). You use the blue cucco there, as well as the Weird Medicine (go left after entering The Lost Woods).

Volke answered:

Perhaps you missed an item or something that's is the Lost Woods itself, rather than inside the Forest Temple. Even if you missed a few unnecessary chests, it shouldn't really be flashing. I recommend that you head back to the Kokiri Forest and the Lost Woods to check if you missed anything that could be important in the upcoming events.

The oly other reason I can think of is that to do with the Biggorn Sword side quest, part of which involves giving a Blue Cuccoo to the guy from Kakriko Village who is sitting against a tree stump.

Guest answered:

Weevil is right, if you didn't do the Biggoron sidequest, the arrow tells you that you can start it at Kakariko. However, if you did do it, then it's a result of exploiting a glitch and confusing the game.

If you used a glitch to turn the Biggoron claim check into a bottle, that arrow is always going to be there.
