How does Banjo Kazooie and Banjo Tooie link together? I need to know how to use the six mystery eggs and unlock whats inside.

They don't link together. The Rareware team changed their mind about the linking.
In B,K, the six mystery eggs are not useful for anything =(
They do now. As of the XBLA release of both banjo kazooie and banjo tooie, the secret eggs and ice key will grant you bonuses in both banjo tooie and banjo kazooie nuts and bolts.
