Hmm actually I don't really know the exact answer to this. All I can say is level up and get as many new Buildings as possible. Sooner or later, skinner will have the speech balloon above his head, and story mode will prompt you to make him crossing guard. After that there will be a few other missions. Complete those and you will get the chance to build willies house.
I had the same problem as you. I don't know what I did, that finally allowed skinner's story mode to kick in. Try getting homer and Lisa to sleep in bad dream house? Build the new Krusty's and new kwik e mart? That's what I did before I was thankfully prompted to make him crossing guard.
