The riddle is a clue the order of the books are in these
On top left shelf is the red books the orders of the book by it's number are (6,21,43,68,54,37,9)
On top right shelf are the green books in order by letters are (B,G,Q,X,W,K,E)
On bottom left shelf are blue books just arrange it to shortest to longest like in the clue it rise
On bottom right shelf are black books just arrange it to longest to shortest just like in the clue it falls
To revive the grey tree you need to make the green potion just follow the instructions how to make it in the potion book and if you finish making it just use the potion on the tree and it will revive.
