Taller buildings block me from collecting taxes from smaller buildings as they are in the way. How can I collect those taxes?

The way is to sort the tall buildings away from smaller buildings. That is what I did.
Hold down on screen where you would pick up the money and after like 15 seconds let go. It will collect threw building..I'm on ipad.
Click on the the larger building and then click on the dozer in the bottom right hand corner and you can move the buildings around. I would move it long enough to get your smaller buildings out from behind the larger ones and then you can always move the larger ones back if you want to.
In your options tab, there is a "hide tall buildings" icon, it makes the buildings see-through....you can see the bubbles to collect from there
