Took me awhile to figure it out too, in the manage team click the second option. Then in your current deck, click on a player whom you would like to change out for a card in your deck, the option on the lower right will be to change. You can also change it back as the player you removed goes then into the deck.
Two ways: card shop > my card box ... League mode > manage team > the second one in from the left is cardbox
