Try using your grappling hook in the sea to pick up treasure chests. All normal ones contain 20 rupees.

You could always do the Savage Labyrinth on Outset Island...
You can get over 1000 Rupees that way!!!

An easy way for me to make money in that game is to go to the place on the map called (oh geez I don't know...) um... Well it's the place where you can race your boat against the clock and grab as many rupees as you can (shoot, what is the name of that place..?). It's easy, and you make about 100 rupees every minute you play. Its called like "Racing Docks" or something like that...
