There is no major difference - it's just GameCube's remake of the N64 Game...

If you mean the difference between the two different versions of Ocarina
Of Time(GameCube remake), it is that Master Quest is a slight bit harder
Than the original, plus a few puzzles are a slight bit different(ex: the deku
Shrub puzzle in the basement level just before the boss in the Great Deku
Tree).

Ocarina of Time is the original masterpiece released for the N64 in the US. Master Quest is the version that was released in Japan.
