If your question is how to get Kratos then here is how to get him when you are in Flanior head for the doctor's office then keep on saying no to everyone and then you will meet Kratos and get him before you fight Yggdrasill

To Get Kratos you must bring him with you when you guys infiltrate Kvar's Ranch and he must be in the team that fights Kvar next when you have to get a doctor for Altessa and when you are in the in and your other members knock on the door to ask you if you want to go outside to look at the snow say no to all of them. Then you will hear kratos's voice choose to go outside and there will be a cutscene between Kratos and Lloyd talking about Lloyds mother and how she died. Kratos will join you after you create the Ring of the Pact and he will gain the Title Judgement and also the technique. And that is how you get Kratos instead of Zelos near the end of the game.

While it's not exactly true that you have to bring Kratos along with you when your team splits up during the Asgard and Iselia Ranch missions, they do enchance your relationship level with Kratos, which determines when he will call out to Lloyd during the time he is in Flanoir. All you have to do is simply decline to go outside with the other members of your party when they visit Lloyd during the evening.
