Yes, there is. These are the 5 other ways you can purify.

1. Use it in battle.
2. Call it back from Hyper mode.
3. Include it in your party.
4. Check it into the pokemon daycare.
5. Use Cologne massage.

Hint: only use the time flutes on a shadow pokemon that is hard to purify another way, like Tayranatar.
