Try checking the walkthroughs section I found how to defeat her there!

First, put out your best Badges like HP UP, FP UP, Mega Quake, etc., you need high FP and HP, and when battling her, get out your strongest party member. The Shadow Queen is like Bonetail (if you face him already), but the Shadow Queen is much tougher.

Use your hammer to hit the ground where the broken bridge is at the front of the castle. Once you hit the ground you should hear crickets once you hit the castle or something that is not grass.
