Does anyone know where the other two keys, besides the one in the temple itself, are for the dark agon temple are. Also where do you fight dark samus?

You'll fight Dark Samus for the first time in Main Reactor via Command Centre - Biostorage Access - Biostorage Station - Security Station A - Bioenergy Production - Ventilation Area B - Sand Processing.
One of the other two keys can be obtained by going through the portal in Command Chamber to Doomed Entry - then head to the far side of the room - turn around - and fire a missile at the white statuary on the platform (it's red in the Scan Visor). Fire a Dark shot at the Lift Crystal to lower the platform. Hop on - then to the next highest platform - then over to the Dark Key.
From Double Path - enter Battleground to find the third Dark Key - but you'll have to fight for it!
