Right after you beat Gorigan go to the docks and talk to perr and you will now be able to ride the Robo Kyogre after that you should get a email Telling you to met Prof.Krane he will be on the ground floor of the Pokemon HQ building He will ask you to follow him down into a secret Hall way he will then ask you o get the item infront of you It will be Master Ball.
Ps: only use the master ball on shadow lugia.
