How!
I have a couple of Questions.
1) Where and how do I get the flute?
2) in the dark world there is chest at the blacksmiths house, what do I do with it?
3) How do you complete levels 3 ( dark wood one) and levels 4 ( thievs town one)

I can tell you one and two, but I can't give clean details on three.
1. Go to the area were the dark world grove is. (the flute kid in the dark world) talk to him and he will give you the shovel. Go back into the light world up into the north west part of the grove were there are flowers. Dig. Go back and talk to him. When he says: "Well, it looks like I can't play It any more. Please let me hear the sound of the flute one last time.", play it. He will turn into wood. (or stone) Go to kakariko village and visit the old man. Play the flute for him and the statue outside. The statue will break and a bird will come out. This is quick access to areas of Hyrule. These locations are near transporters.
2. When it says, "Since the key is locked inside the chest, you can never open it. Just take it with you.", go to the light world after you switch screens. Go to the "avarage guy" and talk to him. (if you have gone to and talked with a glove looking guy in the dark world you will learn that the "avarage guy" is a lock picker. And you MUST PROMISE NOT TO TELL ANYONE! Because even though you can't speak to people, he won't, and never will, open it for you if you say you will tell. It has the fourth bottle. Do not use the pegasus shoes, or jump off something. Because you will leave it behind. Most importantly, do not enter the dark world twice. If you do, you will have to get it again when it goes back to were it was.

1. In the dark world go to where the flute boy was playinvg and hell be a weird creature. Go back in time and start digging in the north western part until you find a flute. Go back and play the flute for the boy and he will die/become a tree
2. Grab the chest and head over to the 2 medallion level. Before you get there go back to the light world and go over to the strange silent man. He will open the chest for you and you get the bottle inside.
