Ok, I have a few answers here that can help you.

#1. The bad thing about the games Ruby, Sapphire and Emerald is that they don't have a set time. In Gold, Silver and Crystal (If you have played them before), they have a night time mode and a day time mode. Because the gameboy advance games don't have this it's very hard to tell when (in Shoal Cave) it is high or low tide. But to get through shoal cave at low tide, you can try this. Walk in and out of the cave a couple of times, and if this doesnt work, turn your gameboy off (make sure you save!!!) and leave it for about 10 minutes. Turn it back on and make your way back to Shoal Cave. It should be low tide by then, and you can go down and explore.
PS. Make sure you have a Pokemon that knows both surf and strength to get through the cave.

#2. The Pokemon League is a tough one. You have to fight 5 trainers (4 League Champions and 1 Leage Master) one by one without fainting. The first trainer is SIDNEY and his team consists of DARK TYPE Pokemon. He uses a Mightyena first, and normally his Cacturne or Absol last. His other Pokemon are Sharpedo and Shiftry. The second trainer is PHOEBE and she uses GHOST TYPE Pokemon. Her first Pokemon is a Dusclops, and last is Dusclops (only a couple of levels higher than the first). In her team she has also 2 Banette's and a Sableye. The third is GLACIA and Glacia uses ICE TYPE Pokemon. She has 2 Glalie's, 2 Sealeo's and a Walrien. The last of the Elite Four is DRAKE. His team are all DRAGON TYPES. He first uses a Shelgon, and uses a Salamence last. His other Pokemon are Altaria and two Flygon's. The champion (as you said before) is STEVEN. His Pokemon are all different types. He uses Skamory, Aggron, Cradily, Metagross and Claydoll. All of his Pokemon are over level 50, so you better have a good team to beat him.
I sugest to you, that you train your Pokemon to the max. Once you have all 8 badges in Hoenn, go for Evergrande City. To get through Victory Road is a long and winding process, and at the end you have to face your rival (Either Brendan or Marina/May [Sorry I don't know the girl's name; i've never played as the boy.]) When you finally reach the Pokemon League end of Evergrande City, buy lots and lots of Max Potions, Revive's and Full Restores, and head for the challenge! It's difficult, but in a good way because it's another way to train weak Pokemon.

#3. All of the Legendary Pokemon are Articuno, Zapdos, Moltres, Lugia, Ho-Oh, Latias, Latios, Entei, Raikou, Suicune, Mewtwo, Mew, Celebi, Groudon, Kyogre, Rayquaza, Regice, Regirock, Registeel, Deoxys and Jirachi. BUT in this game, without a Gameshark or Action Replay (These are cheating devices) you can't catch all of these Pokemon. The Pokemon that are possible to catch in Pokemon Sapphire are KYOGRE, RAYQUAZA, REGICE, REGIROCK, and REGISTEEL. To get Groudon you have to trade with someone who has Ruby Version. To get the first three legendary birds (Articuno, Zapdos, and Moltres) you need to trade with someone who has Leaf Green or Fire Red. To get the three legendary dogs (Entei, Raikou and Suicune) you need to trade with Pokemon Stadium or a Pokemon game for Nintendo 64/GameCube. The others you can't get unless you cheat.

#4. Its funny, in some games you can find shiny or different coloured Pokemon! Some are there on purpose such as in Silver Version there is suposed to be a Red Gyrados in Lake Of Rage. But sometimes when you are walking in grass trying to get to your next destination a random coloured Pokemon appears! Its not a bad thing at all, and if the Pokemon evolves then yes, the new Pokemon you get will still be shiny, or the same wierd colour as the old Pokemon you had.

#5. Once your up to Evergrande City, there are no more battles/fights with Team Aqua/Magma. From here on, it's just the Pokemon League you need to worry about.
