You use it to get to an island that you can't access any other way.

If you used a code to get the eon ticket you will have to use the code to activate the island, so you can use the ferry to get there.

If you got it legitimately (without a cheat peripheral), you take it to the Lilycove ferry terminal and go to Southern Island to capture Latias (if you're playing Ruby or selected 'blue' when asked about the news report in Emerald) or Latios (if you're playing Sapphire or you selected 'red' when asked about the news report in Emerald).

You get the eon ticket from New York thats how I got mine.
