Kick the Magmas or Aquas out of the Seafloor Cavern, go to Sootopolis to talk to Steven, enter the Cave of Origin, and defeat or capture Kyogre or Groudon. After you leave the cave, you'll find Steven in front of the Gym. After you two talk, he'll depart, and you can get in the Gym.
