I found a couple yellow shards (and other colored shards) by diving into the tiny dark patches around Mossdeep City. Some of them lead to a mini cave-like thing, and then you should dive again, and there will be some water surrounded by rocks, and there tend to be different shards around those places. Sometimes, there are also Pearls and Big Pearls.

Dive wherever you can and find the shards in the dark spots which are on the light spots.
